I've spotted the Encrypt utility in the download package, but I haven't figured out how to run an encrypted file. Anyone have any suggestions? Are there instructions on how to do this anywhere? Is it possible to create a stand-alone exe that will run an encrypted file?

You means "use Encrypt files in Auto Macro Recorder", right?
Use "Encrypt script files" to encrypt script files you want.
Run Auto Macro Recorder, press F9 , choose "Encrypt Files(*.enc)" in "FileType", then you can use Auto Macro Recorder to run encrypted files.
Stand-alone exe will NOT run any encrypted files, we may add this feature in future version.
